The show ran into some legal trouble when in 2008 Boston Globe worker and former art student Timothy McGee filed a lawsuit against Andre 3000 alleging that the idea for ''Class of 3000'' was taken from McGee's failed pitch "The Music Factory of the 90's" back in 1997. Due to this, Cartoon Network had to pull the show until an agreement could be settled.

Once the lawsuit was settled full episodes were reuploaded exclusively to iTunes. Some episodes missing were found once it debuted on iTunes. The only episode that was not reuploaded to iTunes was episode 25 titled '''You Ain't Seen Nothin' Yeti'''. The missing episodes can be found online, albeit in Romanian without subtitles. As of March 2017, four out of the five episodes are now available in English.

Once the lawsuit was settled, full episodes were re-added exclusively to iTunes. However, five episodes were not included and originally could not be found anywhere in their original English versions. Since then, four of these episode dubs have resurfaced, but the dub of the episode "You Ain't Seen Nothin' Yeti" is still missing.
